Hello, For LE wilcard support you need to issuse certificates via DNS auth. For best expirence DNS changes should be automated via some kind of API. For SAN certs (multi-name) there is limit 100 names per cert. With many domains there is also option with DNS aliasing. To sum up. I can prepare solution for you to atomate LE certs generation.
