If I understand correctly you just need the invoice logo to change for the PDF/e-mail sent to customers, on a case-by-case basis, where it would have the default logo UNLESS you specify a different one for the client. I can do this with the use of custom field. So you would upload all the logos to a directory, and then put the logo name for that client under their "Profile" Let me know if this will work for you.
