Customize Wordpress Form to Properly input data to Custom Fields

Should be pretty simple for a decent php / wp coder. I can change the code myself and would be happy to just pay for the answer / solution if it works.
I need to modify the create/edit listing page for Appthemes' Vantage Directory. I want to put the custom fields in different places on the form. The way it is designed is that the custom fields appear when the listing category is selected. I just want to put the individual fields in specific places on the form and do away with the pop up fields.
I've been struggling with this even though it seems like it should be a relatively easy thing to do. I just can't figure it out. Unfortunately I have spent a while working on solving this and could really use help.
On the Create Listing (edit listing) page when I try to separate the custom fields from the original way the fields pop up when a category is chosen, and put them in a more logical order on the page, separately where I want them, they do not add to or update the custom fields contents.

I already have the separated the fields showing up on the page and they show the current contents of the field if it is an existing record being edited. But if I try and enter new data the field is not updated when the form is submitted.
I just need to know how to insert data into and update data in custom fields.
Ideally by only changing the code in form-listing.php. That way the customisation remains in the child theme. If that is not possible, it is still an important enough change that editing the parent theme would be worth it.

I have checked your posted codes on github and found that proper action hooks are not applied at proper places. As an experienced Wordpress/PHP professional, I can help you to correct these issues.
However, the proposed budget is not feasible. I hope you will appreciate that and give me an opportunity to work on the project.
